If I delete returns (Quarterly Updates or Tax Returns) in Zoho Books, will they also be deleted from HMRC?

No, deleting returns in Zoho Books only removes them from Zoho Books. The corresponding records in HMRC will not be affected. You can fetch or regenerate the returns again from HMRC whenever required.
